Kinemage 1 shows an individual alpha-helix, viewed from the N-terminal end to resemble the "helix wheel" diagrams of Fig. 2.4 in the book. The main chain is white, the hydrophobic sidechains are seagreen, polar ones are skyblue, and charged ones are red. This is a typical globular-protein helix, which has one side toward the solvent with mainly polar residues, and the other side toward the protein interior with mainly hydrophobic residues. Choose View2 or View3 to see more of the structure, which provides the context to understand the distribution of amino acids along the helix. This example is alcohol dehydrogenase 354-365, as in Fig. 2.4b. Kinemage 2 shows the overall Calpha backbone of thioredoxin, to illustrate a protein built around a beta sheet (in pink). In this case the sheet is a mixed one, containing both parallel and antiparallel beta strand pairs. View1, from one edge of the sheet, shows that it is rather strongly twisted, in a righthanded direction, as is typical for all types of beta sheet. Each strand can be seen to zigzag back and forth at alternate Calphas; this is why beta sheet is called "beta pleated sheet", and it makes the sidechains alternately stick out to one side of the sheet and then the other. Kinemage 3 is a more detailed view of the mixed beta sheet from thioredoxin, showing all atoms of the main chain, blue and red markers on the peptide N and O atoms, and the hydrogen bonds between strands in the beta sheet. For the antiparallel strand pairs those H-bonds come in pairs that alternate narrow and wide spacing and are approximately perpendicular to the strands. For the parallel pairs, the H-bonds are evenly spaced but lie along alternating diagonals. Each set may be turned on or off separately. Kinemages 4 and 5 each show two quite different representations of the structure of ribonuclease A, similar in concept but not in detail to the representations of myoglobin shown in Fig. 2.9. In kinemage 4, the all-atom image includes mainchain, sidechain, and hydrogen atoms, in different shades of blue, for one half of the molecule and just mainchain and sidechains for the other half. The other image shows mainchain atoms and mainchain Hbonds. Click "ANIMATE" to cycle between them. View2 shows the active site cleft in the all-atom representation, and View3 zooms in on the part with the hydrogens. Although hydrogens are about half the atoms in a protein and make almost all of the contacts, they are seldom shown explicitly because they are hard to detect with xray crystallography (they have a very low density of electrons) and they very much complicate the picture. Even for NMR structures, where proton positions are a primary part of the data, they are only rarely shown in pictures of the structure. Similarly, the solvent molecules and the alternate conformations of sidechains are typically left off, as we have done here. This ribonuclease file was chosen because it is a joint xray-neutron diffraction structure, for which hydrogens are always included. Kinemage 5 shows the structure of ribonuclease in two additional ways - a simple Calpha+SS representation and a smoothed spline representation (gold helices and seagreen beta strands). Animate to switch between them, and try View2 also, which shows the helices well. The spline is like a thin ribbon-drawing, and is depth-cued by changing line width. Computer-drawn ribbons are usually done with at least 3 parallel strands and at least 4 short segments per residue for smoothness. They are one of the few cases where adding many more lines gives a simpler-looking and more comprehensible picture; however, we don't use them in this supplement because there are 12x as many lines in such a minimal ribbon as in the Calpha image. Kinemage 6 shows the Calpha backbone of the calcium-regulatory protein calmodulin, showing that it is made up of four "EF hand" Calcium-binding motifs. E helices are pink, Ca-binding loops are seagreen, F helices are skyblue, and Ca++ are yellowtint crosses. Within each motif, the E and F helices are nearly perpendicular to each other, joined by a loop which provides ligands to the Ca++. Animate for a tour, in increasing detail. In the starting view the top domain has an orientation similar to the troponin C in Fig. 2-13c, while in View2 the bottom domains match. Both calmodulin and troponin have an unusual, long, exposed alpha-helix joining their two halves. The third view shows the twofold relationship between the 2 sites in one half of the molecule, while the final view is a closeup of Ca++ site IV and its ligands in the loop (similar to Fig. 2.13b). One of the sidechain carboxyl-group ligands is from the first turn of helix F, while the other carboxyls and one backbone CO ligand are from the loop. Kinemage 7 shows a parallel beta sheet, with righthanded (yellow) vs lefthanded (gold) crossover connections. (The handedness is defined as that of a spiral that approximately follows the path of beta-connection-beta.) Many crossovers, including this one, contain a helix and are called beta-alpha-beta motifs. Out of the many hundreds of crossover connections in the known protein structures, all are righthanded except for one very well-established case in subtilisin and a recent example in cyclophilin (1CPL). This regularity is an important feature of the overall organization of the alpha/beta proteins, such as in Kin. 8. Kinemage 8 shows the alpha/beta barrel of triose phosphate isomerase (TIM), built up from four beta-alpha-beta-alpha motifs that are consecutive both in the amino acid sequence and in the 3-dimensional structure - colored yellow, red, green, and blue to approximately match Fig. 2.20.
