Graphical Codon Usage Analyzer

This website gives a very nice graphical output of codon usage.  You can enter your own gene sequence and select the codon usage table for analysis.  You can easily identify segments of your gene that use non-preferred codons, and also view the overall usage pattern of your gene.  You can also choose PDF output of the data.
 
Codon Usage Database

This website allows you to find codon usage tables for any organism in the GenBank database.  You can also determine the codon usage pattern for specific genes in these organisms.  Here, for example, is the codon usage table for humans.  You may also paste in your own sequence and generate a codon usage table, using the Countcodon program.
 
Analysis of Codon Usage

This website presents a more sophisticated approach to codon analysis than that presented here, and describes the Relative Synonymous Codon Usage (RSCU) index.  You can download a program to calculate codon usage (GCUA, General Codon Usage Analysis).
 
Correspondence Analysis of Codon Usage

This website allows you to download a program (CodonW) that performs multivariate analysis of codon usage, the preferred method of analysis.  I have not tested the program, and the page was last updated in 1997.  A second source of this program, which requires registration, can be found at the UK HGMP Resource Centre.
